I've noticed the same problem.
I'll bet it's because the system mouse, for whatever reason, loses EQ as its primary focus.
I've also been getting the "stuck shift key" glitch a TON more than before the patch.

The fix for this:
1. Go into your EQ folder, find all .ini files, and move them into a new folder (i called mine, with great creativity, ini backup).
2. Start the EQ patcher, it will install 5 or 6 .ini files.
3. When the patcher is done, go to Options rather than to Play.
4. Reset your options: luclin models, dynamic lighting, texture caching, whatever.
5. Close EQ.
6. Open your backup folder, and look at the files.
7. One by one, move files whose names contain the names of your characters back into your EQ folder.
8. Start EQ and play the game.
This has retained most of my hotkeys and functionality. I keep finding minor details that I need to reset; but it is much easier than rebuilding all preferences, windows, and hotkeys from scratch.
